Bike clinch and jerks in 1st gear, but wait there is more...

I have 2013 Yamaha R1 with 20k+ miles on it.
No modes beside flashed ECU and dyno tune by mccycleworkes, and competition werks exhaust.

Bike jerks when switching from neutral to 1st gear as I let go of the clutch.

Bike dies in idle when warming it in the morning

Example: I'm in neutral so I drop it to first and start releasing clutch lever. Bike won't move but suddenly clicks and jerks (sounds like gear engaged suddenly) then it would start jerking continuously as accelerating in 1st gear at low RPM.

Also noticed when I'm at complete stop, (bike at normal idle of 1.5k RPM) but when I rev it, RPM stall at 2-3k before going back to idle rpm. Maybe valves aren't closing completely?

Bike just got full oil change, new clutch, new spark plugs, new air filter, new drive kit, lubed cables. I did all that 200 miles ago and still same issues :(

Sounds like idle is set high and clutch needs adjustment. I would wonder about that flash

Idle is not set high. It only messes up sometimes then it's back to normal. Bike doesn't idle at high RPM

Is it unreasonable for him to come here to pick our brains and maybe that could get him on the right track to diagnose his issue? If your response to "man I really don't know what it's doing" is always "well, the shop can fix it!" you'll never learn anything worthwhile.

Chain tension? Font sprocket properly reinstalled on output shaft? 1st gear jerkiness after driveline swap makes me think it was done incorrectly.

Drive chain you mean?
I did all the work and all parts are OEM. I'm not a total noon though. I can do all these easy stuff but once it's electric or inside engine issue, then I'm lost.

Lol. I have a shop. Been working on motorcycles for 15 years. I can understand calling to pick a mechanics brain on the subject. But 99% of the time the answers I see online are so far off base. And honestly I feel bad for the person asking the question cuz he will end up chasing his to get to his elbow.

Now let's say he rode his bike to my shop. Mc cycle works. Motorcycles unlimited I'm sure each one of us would be happy to take his bike for a quick spin and let him know what his bike is actually doing.
