On an '04 Gixxer you can't disconnect the charging system while it's running or it won't any more (as you just found out), so you've proven nothing there unfortunately. That goes for any other brand of bike that has FI (or even not...), not just 'Zook.

If you want to check your charging system while the bike is running, take your multi-meter and check the voltage at the battery while the bike is running. Should be around 13.8-14v.

You also need to make sure you followed the pre-charging procedures on the new battery or it will enjoy and nice short life too!

Do you have a multimeter / voltmeter?
If so, check voltage at the battery at idle and at 5000 rpm.
Idle should be no lower than 12.6 and 5000 rpm should be between 13.3 - 14.2 volts.
Hope this helps.

Sounds right. Must have been the old battery. Did you have the old battery tested?

Also, in the future: a lot of times on Suzuki's, the rectifier/regulator goes out before the stator.
