Electrical 911

I am working on a carbureted 96 GSXR 600 that I put my fi 99 750 engine in. Had everything going smooth after the install but couldn't keep it running, found out that the fuel injectors were clogged so I cleaned them. Bike ran one time after that for about 5 min at about 2000 rpm (choke was on). But the exhaust coming out was burning my eyes and lungs almost like dragster fuel. I turned it off but stayed psyched about my success. But then after a couple times of starting it and turning it off to prove that i DID know what i was doing to my wife, I noticed the gauges were not coming on and neither were the lights. The fuel pump would still kick on when I turned the key and I could still crank the starter. Which is all good cause, who needs lights or gauges? But then I realized that the bike would only run during a 3 second period after turning the key or hitting the kill switch. If I tried to start it after that 3 second period, I would get no spark and if I started it right after I turned the key, it would only run for the 3 secs and then cut off. All the fuses are good and so is the computer, I know this because I have a working 99 750 that I have been frankenstining parts from to work by process of elimination. So not the fuses, computer, fuel pump relay, ignition, signal generator, or connection at the back of the gauge cluster. So..... HELP!
Oh yeah, and whats with the toxic exhaust? I have fresh fuel in it and the only thing that I used was a bunch of spray carb cleaner in my intake, but that should have burned off in a few seconds right?

I am pretty sure it is electrical, but I am going to pull the plugs off and clean them real good with some fine sandpaper and see what happens.

Im going to go on a whim and say you probably swapped over the engine harness along with the fi engine swap, correct? Im not sure what signals the pump after KL15, but sounds like KL50(crank) its not coming on... so is there a tach signal? If no, and it shares the same signal as the gauges do(that aren't working) you need to figure out why the bike doesn't see that signal and is not operating the pump.

Remember, don't look at the whole spetrum of things, there is only one problem not allowing the bike to remain running... so consider all the problems, write them down on a paper based on fuel, ignition and electrical(assuming compression is fine) and write down a draft of cause and effect... That will eliminate several of your initial concerns...

And keep us updated... been away from motohouston riding all this last week or so, but

I looked in the BCF site and couldn't find the wiring diagram for my year model 750. Which would be mucho helpful if anyone has one...But I did do just what you were describing at the beginning of this nightmare and discovered it must be electrical. Besides, the consistency of run time after the ignition is engaged suggests that it has to be an electrical failure, not a mechanical one. I also know it has to have something to do with the spark and not the fuel pump. I rigged the fuel pump to run continuously while the engine ran, and it still consistently turned off after 3 seconds.

That makes sense, cause I sprayed alot of carb cleaner in there. I might just bring it up to Motorcycles Unlimited and see what they tell me. I just cant afford to spend alot cause I am B-roke.
