Brake Chatter? 2003 Gix 750...

Recently installed some new EBC pads. Rotors only have about 5000 miles on em. They're not warped, no pulsing in the lever at all, just sometimes, under medium brakeing I get a hard Vibration from the brakes. The Rotors look pretty glazed. Any way I can "sand" em down and 'Re break in' the pads to the rotor? They do seem to have very small high and low groves..any help?
