05 Yamaha R1 Running Rich

I am running rich in fuel and have been searching the internet and could not find anything on google.
When i blip the throttle in neutral and it goes below idles and catches and/or either stales.
It has a power commander III but have never smelled with one personally so i have no extra cords so i was wondering if i could adjust whiles its on the bike.
Is there any way i can make it run a bit more lean because im also smelling a heavy amount of un burned fuel and suffering from fuel mileage.
If anyone could point out any directions on how to adjust fuel ratio, would be great.

Also kinda sounds like a vacuum leak... Very well could wrong. I support taking it to Patrick.
