FI light troubles, Help!

Hey all, I have a 2006 Hayabusa, have never had an issue with it. A few weeks ago, I installed the Brocks Full Exhaust system, Dynojet PCV, and cut out the airbox as instucted by Brocks. I uploaded the map provided by Brocks for my specific needs. Ever since, every once in a while when cruising on the highway, the FI light comes on, and it feels as if the bike is misfiring, stumbles under accelleration. I can kill the bike, for just a second, then restart, then the light is off, and runs fine for the rest of the ride, might not happen again for a few days. This has happened 4 or 5 times in the past few weeks. I checked the ground on the power commander, and checked to make sure I had the right map uploaded, and still occurs every so often. Has anyone had any experience like this? I replaced my spark plugs, with NGK's purchased from Suzuki at the same time I installed the exhaust. Any feedback would be helpful, b/c it always seems to happen at the most inopportune time.
