power commander question?

Thinking about buying a power commander, on a 02 gsxr 600. I have a full yoshi and a k&n air filter.. but I also don't have any secondary throttle body butterfly valves.. will the power commander without the secondary valves

You do not need to mod the flies in order to take advantage of the PC. That is the nice thing about the PC, you can program it for whatever you have done to your bike.

PC controls the amount of fuel being sent through the injectors. Its programmed based on the AFR. This will need to be established on a dyno. So the answer is with or with out them a PC will work.
