Do you recommend removing the 2ndary butterflies from the throttle bodies? why or why not?

if i was u i wouldnt do that b\c it dosent realy gain anything from it. as it makes it a lil harder to ride. they are there to make sure u dont bog it down.

all you have to do is retune it! I was told it was just another emissions thing!

In the import days we took them out of gsr's but im not really sure when it comes down to bikes.

No, they are not an emissions thing. They are designed to help keep intake velocity high at low rpm / large throttle openings.
They can be removed, but if it is not a bike built specifically for the drag strip I wouldn't recommend it. The gains are negligible, less than 1/2 a h.p., and you will lose some throttle response at lower RPM settings, even with remapping.
Not worth it IMO.

ok ok understand now what would cause a weak throttle response now? my bike feels like it bogs until 5k RPMs then about throws you off if you arent ready when the powerband kicks in!
